Antonio Conte’s men needed to win at the Baku National Stadium to make it into the knockout rounds and were helped by two penalties and a first-half sending off.
Qarabag captain, Rashad Sadygov, saw red in the 18th minute after pulling Willian’s arm down in the box.
Eden Hazard converted from the spot to make it 1-0, before Willian himself doubled the Blues’ lead.
Cesc Fabregas netted another penalty, before Willian rounded off scoring.
The Premier League champions now have 10 points from five matches.
